It's actually 15 factions if you include boss general and the other two unused general slots.
Though 16 is a more round number if I get my data with games and stuff. So I think you could have 16 factions...
Xenoforce has 3 new generals(Gundam, Zaku and Macross), and
not one of them is a replacement for Boss General.
Now for 'merging' the generals; you could simple re-assign building/unit prerequisites to the general of your liking as well as the required sciences for skills.

LaserGeneral
As for 'better' versions of units, you could replace the default version completely by re-assigning it to the General-specific building.
Like for example:
-EMP Missile Turrets completely replaced the Normal Missile Turrets.
-Auroras are completely replaced Alpha Auroras.
-Raptors completely replaced with King Raptors.
Though for some of Laser General's weaponry, you might want to keep a separate unit for it, so you can have Laser Crusaders and Normal Crusaders working together.
