When you run the mod it just opens origin which then just runs the vanilla game.
Anyone know of any workarounds to this?

If you have the Ultimate Collection you need to replace the old launcher for RA3 with one that passes through command line parameters like -ui etc.
This is a test launcher I made:
http://bibber.bplaced.net/downloads/misc/ra3launcher.rar
Should work. Don't forget to make a backup of the old one.

Could you explain in more details how this is done.. iv downloaded it but i cant get it to open up. Im using the ultimate collection that opens with origin
