I have twice obliterated everything in sight but the toxic missiles still launch....am I missing something here? How do I capture the missile silos?

As far as I remember, there are 4 Silos which you need to capture with Rangers that are upgraded with the "Capture Building" ability.

Use the capture building upgrade+infantry to capture them.
