Although I can place rallypoints using the command buttons, I cant set a rally point by right clicking. Does anyone know what this could be?

hmm.. I don't remember that you will have to right click..
you just click on the building that has the rally point ability, such as the war factory and you just left click somewhere on the ground.
that always works for me.

I should have been more specific. What I meant was that one building in particular (New mercenary hangout tech building) cant place waypoints by just clicking on the map... I have to use the set waypoint command button... When I select the building in-game, the cursor changes to the generic invalid cursor.

heh yes you should have.
try place-ing this in it's KindOf
that worked for one of my building.
but now you can one place the rally point, but they won't follow it.
now that all I know..
